Why don't you set an alternate port for SMTP and POP3, perhaps the default ports for Secure SMTP(465) and Secure POP3 (995)
You can do this by going into the SMTP properties clicking the Inbound tab.
And for POP3 on the general tab.

I'm having the same problem. Ever since upgrading to version 2.2, i noticed the smtp and imap services are dying, and has to be restarted every so often. I'm running Windows Server 2003 Enterprise 64 Bit, with MySQL 5.0. The problem as it appears on my end is the database connection keeps closing......

Ok, that fixes the issues... However, the new functionality isn't worth turning on the new mail notification option. So, I'll be waiting for proper fix to the situation at hand. Sounds like a DNS/network problem or misconfiguration. By any chance are you using GoDaddy as the new webhost?
