How can I reset the bayesian filter dictionary. The dictionary is so messed up, many legitimate emails are getting flagged now.
Can I just delete the dictionary and it will start over?
if there is no way, I will have to disable it.

You can delete it or rename the current dictionary file for backup and then retrain it. Please see:

bayesian in ME is all but useless these days as ME does not excluded hidden text or text buried at the bottom which throws off the entire dictionary.

But answering your questions, yes its probably good idea to delete the dictionary and setup auto training or manual training to start building a new one.
